Hi Jeremy,
A number of users have had problems with Ubuntu, especially on v 12. Some have had success on v 10. The problem is usually not on installation, however, it is on execution. One of the GMT programs (grdmath) experiences a "buffer overflow". This has been cured on other systems by installing GMT from source, rather than using the package manager. But one user was unsuccessful with that approach on Ubuntu 12.
If you want to continue on your current path, realize you may hit a dead end. But since you've already installed most of the packages, you might as well give it a try.
It's possible that you've gotten some in-between ShakeMap code. In the ShakeMap installation directory (referred in the documentation as <shake_home>), do "make clean". Then do "svn update -r687" followed by "make". Look through the output -- if there are any problems, please post the entire output of make.
In fact, before you do any of that, install GMT 4.5.11 from source, and edit include/macros and point GMT, GMTLIB, and GMTINC at the new GMT installation.
If, after all that, you run the test event and get a buffer overflow error, your choice will be to try to isolate a GMT command that reliably reproduces the error so Paul Wessel can debug it, or give up and try another OS. The former option will not be easy because, in my experience, the buffer overflow can be caused (or prevented) by very simple changes to the command line (like adding or removing -V or -fg).
Good luck,
Bruce
